I think, yeah, with the whole link between them, skipping too much of the start doesn't exactly make sense. But skipping all the puzzle solving and stuff with too many characters at once? Nothing wrong with that.
Another option I guess, since your post mentions memes, is we could always just get a feel for how our muses will work together in one of those? It makes it a 1-on-1 situation from the start, and doesn't need any special reason why they're from different points in canon.
Of course that would still hopefully be followed by an actual plot later so it may just be more work than necessary. I don't even know.
