I'm totally okay doing a mashup of different cannons and blaming multiple universe shenanigans. Comic!Hernan and Movie!Kirk could definitely interact as well.

Do you have a preference on penning Hernan vs. Clark? I think either would be awesome =D
Sometimes I headcannon that Will's mircobots weren't supposed to give Kirk powers like flight, or such superior levels speed and strength, but they kind of bugged out because Kirk drank Kryptonian blood. He was hungry when Hernan found him, after all ^^;; But we totally don't have to include that if you don't wanna =3
For Clark, I think it might be cool to have Kirk flung into OU Gotham and then oh look suddenly the media is like BATMAN IS KILLING PEOPLE and chaos ensues LOL
For Hernan, hm.... I remember the comics a little less-- I don't think Lex gave them crazy kryptonian tec in that one, did he?
